Le muséum a été créé en 1780 et inauguré officiellement le 4 novembre 1828 sur les bords de Loire, place Anatole France. Malheureusement, la quasi totalité des archives ont disparu lors du bombardement qui a détruit ce premier muséum, en juin 1940. Les collections ont été reconstituées à partir des années 1980. Elles comprennent aujourd'hui des collections de zoologie (animaux naturalisés) et de paléontologie. En 1982, l'ancien présidial de la rue du Président Merville est acquis par la Ville. Après réhabilitation, il ouvre pour la première fois au public en 1989 avec l'exposition temporaire « Espace gaz ». En 1990 et 1991, les travaux se poursuivent avec la construction des réserves, l'aménagement de la bibliothèque, l'atelier et le laboratoire photographique.
