Collections issues pour la plupart du « cimetière des livres » découvert dans les années 1930 et transmis jusqu'à nous grâce aux soins de la famille Jouve, fondatrice des musées. A ce fonds de livres de prières et de documents d'archives sont venus s'ajouter, lors de la création du musée en 1963, des stèles funéraires et d'importants dons de descendants de Juifs du Pape, objets du culte pour l'essentiel - tephilin, mappa, rimonins, manteaux de torah... Ces riches collections, conservées pour leur majorité en réserves faute d'espace et de conditions de conservation adéquates dans le musée actuel, seront au cœur du futur parcours muséographique, introduisant ainsi les visiteurs dans l'univers des Juifs comtadins avant leur découverte de la carrière, de la synagogue et du bain rituel, mikvé.
