Le 7 août en 1860 une arrêté de création du musée de Poligny est pris par le conseil municipal. Au fil des ans les collections du musée s'enrichissent rapidement par des dons de Polinois, des achats et des échanges. Leurs richesses et leurs variétés couvrent des domaines aussi variés que l'archéologie, l'ethnologie, les beaux-arts, l'ornithologie ou encore la paléontologie. Le musée ferme de la Seconde Guerre mondiale à 1964. En 2013, une convention de partenariat est établie entre la Ville de Poligny et le Conseil général du Jura, dont la conservation départementale du patrimoine est chargée du suivi scientifique des collections.
