La collection initiale du musée se constitue autour des outils traditionnels de la manutention, devenus obsolètes avec l’arrivée du conteneur : crocs et diables y côtoient des objets aussi monumentaux que des bennes à minerai et autres sauterelles. Au fil des années, le musée enrichit la collection selon plusieurs axes : activités portuaires, navigation maritime et destinations commerciales lointaines, acheminement des marchandises vers l’hinterland, histoire du port de Dunkerque. Géré par l’association ACMAPOR, le Musée portuaire compte parmi ses membres et partenaires institutionnels : la Communauté urbaine de Dunkerque, la Ville de Dunkerque, la Chambre de commerce et d’industrie de Dunkerque, l’Union maritime et commerciale, le Port autonome de Dunkerque, la Région Hauts-de-France, le Département du Nord, le ministère de la Culture. Le musée bénéficie aussi du soutien des milieux économiques. Son « Club d’entreprises partenaires » compte à ce jour une soixantaine d’entreprises.
