A l'origine du musée se trouvent les collections d'Alexandre du Sommerard, achetées par l’État en 1843. Avant de rejoindre les musées nationaux en 1907, le musée des thermes et de l'hôtel de Cluny fut d'abord placé sous la tutelle des Monuments historiques, ce qui explique les grands dépôts provenant de la Sainte-Chapelle, de Notre-Dame de Paris et de la basilique Saint-Denis. Mais ces collections immenses, qui n'avaient cessé de s'enrichir par des dons et des achats, furent bientôt trop importantes pour être logées dans le seul hôtel de Cluny. Le redéploiement de celles-ci est à l'origine de l'enrichissement de nombreux musées et de la redéfinition de l'identité du musée lui-même en « musée national du Moyen Âge ». Le musée est fermé pour la dernière phase de ses travaux de modernisation. Rendez-vous début 2022 dans un musée tout neuf !
