La construction du musée est l'aboutissement de 15 années de fouilles du site mégalithique, sous la direction de Claude Burnez et Jean-Pierre Mohen, jusqu'en 1987. Propriétaire du site depuis 1873, le Département décide, en 1991, la construction d'un musée pour valoriser ces découvertes archéologiques. Le musée est inauguré et ouvert au public en juin 1993. Les collections sont départementales, voire régionales. Le musée est également Centre de Conservation et d’Étude des Collections (CCEC).
