Le musée a été créé en 1887 grâce à un don d'un notable morlaisien, le comte Ange de Guernesac. Les collections se sont constituées à partir d'achats dans les salons de peinture, de dépôts de l'Etat et de divers dons. Le dépôt du produit des fouilles effectuées par Edmond Puyo - sur le site de Bagatelle vers 1880 - vient enrichir le fonds. Depuis le milieu des années 1970, le musée connaît un nouvel essor avec des collections d'orfèvrerie morlaisienne et des collections d'art contemporain. Après la fermeture définitive des salles permanentes dans l'Église des Jacobins et avant un projet de transfert dans un autre lieu, pour privilégier l'existence même du musée auprès de ses publics, le musée des Jacobins se transforme et devient le musée de Morlaix, organisé désormais sur deux sites, la Maison à Pondalez et les Jacobins. Le musée de Morlaix ne s'identifie plus à un bâtiment mais à une collection : la collection de la Ville de Morlaix.
