Le musée de Lons-le-Saunier est créé en 1817, à l’initiative de la Société d’émulation du Jura, une association œuvrant pour l’étude et la mise en valeur du patrimoine local. En 1857, les collections sont cédées à la ville qui a édifié un lieu spécifique en 1851 pour les accueillir. Dans les années 1980 un scission est opérée créant un musée des beaux-arts et un musée d'archéologie. Le projet actuel, en développement depuis les années 2000, vise à refonder un seul musée dans un nouveau bâtiment, l'ancien hôtel-Dieu de Lons-le-Saunier, bâtiment classé Monument historique en grande partie.
