Fondée en 1794 à partir des saisies révolutionnaires opérées sur les biens des émigrés et des collectivités religieuses, la collection du musée est placée à l'hôtel de ville. Durant le XIXe siècle, dons et legs de collectionneurs privés, dépôts de l’État et achats de la Ville complètent progressivement ce fonds. La Ville acquiert, en 1908, le grand séminaire désaffecté, installé dans les bâtiments de l'ancienne abbaye Saint-Denis, pour y transférer le musée en 1913. Depuis septembre 2019, le musée a fermé ses portes au public pour entamer le déménagement de ses collections, puis les travaux de réhabilitation et d’extension, confiés à l’agence portugaise Aires Mateus. La réouverture du musée entièrement rénové est prévue pour 2027. Pendant sa fermeture, le musée reste actif par ses propositions hors les murs.
