Musée fondé par l'Abbé Jean Garneret. Fort de ses expériences du musée paysan de Corcelles, du musée régional du palais Granvelle et du musée du folklore comtois, tous deux à Besançon, Jean Garneret peut réaliser son grand projet : un musée de maisons, s'inspirant de celui de Sorgenfrei, au Danemark, qu'il a plusieurs fois visité. Il y expose la diversité et la beauté de l'habitat rural dans la région de Franche-Comté à travers des maisons démontées en divers endroits et remontées sur un même site. Il veut aussi y montrer la vie de leurs habitants : occupations, pensées, liens sociaux, environnement. En 1973, les premières démarches administratives sont entamées. Nancray est retenu : le terrain vallonné et boisé, convient parfaitement pour l'implantation des maisons sur le site, déterminée selon leur lieu d'origine, et quand l'inclinaison du terrain le permet, de leur orientation in situ. Ainsi, le relief accueille les édifices en fonction de leur altitude. L'accord de mise en chantier par le ministère de la Culture est délivré le 22 juin 1983. La première ouverture au public a lieu en 1988. L'association Folklore Comtois, fondée par l'Abbé en 1960, gère le musée et Pierre Bourgin en est le conservateur. Depuis 1997, un Syndicat mixte prend le relais, composé du Conseil général du Doubs et de la Communauté d'agglomération du Grand Besançon.
