Un petit nombre d'objets provient d'un fonds ancien déjà en place dans le local actuel, mais occupant un espace réduit et connu sous le nom de « Musée Ladeveze ». En 1965, la mairie achète la très riche collection des fouilles du préhistorien Saint-Just Pequart. L'ensemble de ces objets permet d'envisager la création d'un véritable musée. En 1981, le député-maire du Mas d'Azil, le docteur Saint-Paul, inaugure le nouveau musée dans les locaux de l'ancienne Mairie. En 2010, le musée ferme quelques temps pour des travaux d'aménagement. Il rouvre en mai 2011.
