Les collections du musée sont constituées à partir du legs Roussillon, en 1853 (collection d'ornithologie). Placé dans un premier temps à l’hôtel de ville, les collections sont ensuite présentées à l’intérieur de la maison romane. A partir d’octobre 1889, celle-ci devient musée d’histoire naturelle. Dans les années 1950, les fragments sculptés qui gisaient autour des vestiges de l’ancien chœur de l’abbatiale sont transférés au musée afin de bénéficier de meilleures conditions de conservation. La collection archéologique, principalement composée de fragments sculptés romans, est ensuite enrichie par des documents figurés évoquant le visage changeant de la ville au cours du temps. Les années 1980 voient la naissance du musée d’ethnographie régionale, créé grâce à une collecte d’outils anciens auprès des Saint-Gillois. La collection évoque les travaux agricoles, l’artisanat et la vie quotidienne au XIXe et au début du XXe siècles.
