Le musée est fondé en 1829 par la Société d'agriculture de Saint-Omer. Le fonds des collections est constitué par de l’histoire naturelle, de l’ethnologie, des objets provenant de l'abbaye de Saint-Bertin, de l'ancien Hôtel de Ville et des fouilles de Thérouanne. En 1846, le musée s'installe dans l'ancien baillage situé sur la Grand-place. En 1899, la Ville acquiert l'Hôtel Sandelin. Dans l’Entre-deux-guerres, les collections sont grandement enrichies grâce à la baronne du Teil-Chaix d'Est-Ange (tableaux, dont plusieurs œuvres de Boilly, et objets d'art), avec une donation en 1921, suivie d’un legs en 1933. Dans les années 1950, les collections sont profondément remodelées avec une nouvelle répartition des fonds entre le musée Sandelin et le musée Henri Dupuis. Tout ce qui relève de la production humaine, artistique ou artisanale, est inscrit à l’inventaire du musée Sandelin ; toute l’histoire naturelle est transférée au musée Henri Dupuis.
