Les collections ont pour plus anciens spécimens des objets résultant de saisies révolutionnaires. Ce noyau est largement augmenté au XIXe et au début du XXe siècles par la société savante locale, la Société des Sciences Historiques et Naturelles de l'Yonne, qui collecte pour le musée départemental (beaux-arts, archéologie et sciences naturelles). La section Sciences naturelles acquiert son autonomie en 1979 et est transférée dans le site actuel, maison bourgeoise du XIXe siècle entourée d'un parc, en 1980. Depuis cette date, le Muséum d'Auxerre poursuit l'étude et l'enrichissement des collections afin de documenter et d'exposer la biodiversité locale, passée et présente. La collection est actuellement estimée à 160.000 spécimens, et notamment Le Muséum 93 spécimens scientifiques de référence, principalement des poissons et crustacés fossiles.
