Le musée d’art et d’histoire est créé en 1872 par la Société belfortaine d’émulation autour d’un fonds archéologique issu des fouilles locales et de souvenirs de l’histoire locale. De nombreux dépôts de l’État, des dons particuliers et des donations d’artistes viennent enrichir les collections beaux-arts. En 1968, la donation Pierre Boigeol, composée de plus de 800 objets militaires, marque la naissance du musée d’histoire. Le Musée est alors installé dans l’ancienne caserne construite en 1826 par le général Haxo sur l’emplacement du château médiéval, à l’aplomb de l’escarpement rocheux. En 2008, les collections du musée sont scindées en deux. Le musée d’histoire reste dans les espaces de la citadelle tandis que les collections beaux-arts sont placées dans la Tour 41, appartenant aux anciennes fortifications Vauban. Bien que ses collections soient réparties sur deux sites, le musée d’art et d’histoire reste une seule entité administrative. Rappelons aussi que, depuis 1981, une salle d'exposition temporaire est installée dans la Tour 46, construite au XVIIe siècle par Vauban.
