Le 18 août 1812, à la demande du préfet Destouches, une décision ministérielle autorise la formation d’un musée départemental du Jura, à partir des collections constituées les années précédentes. 1817 : création de la Société d’émulation du Jura : la gestion du musée et de la bibliothèque lui est confiée. 1857 : la Société d’émulation du Jura abandonne son musée et sa bibliothèque à la ville de Lons-le-Saunier. 1985 : installation des collections et expositions d’archéologie dans les anciens Docks des fromages comtois rue Richebourg. 2010 : installation des collections dans des réserves neuves. Depuis le XIXe siècle, le musée accueille les objets issus des fouilles pratiquées dans le Jura et les dons de particuliers (collections locales, étrangères : égyptienne, coquillages exotiques…). L’équipe travaille actuellement au projet de réouverture au public dans le cadre de la refondation du musée d’Archéologie et du musée des Beaux-Arts. Les collections d’archéologie et d’histoire naturelle sont présentées lors d’expositions temporaires et à l’occasion des manifestations nationales (Nuit des musées, Journées nationales de l’archéologie, Journées européennes du patrimoine…).
