Les collections sont constituées à partir de 1973 pour donner au public une meilleure compréhension du territoire du Parc naturel régional de Camargue (créé en 1970) et du rôle tenu par l'homme et ses activités dans les paysages et l'équilibre environnemental. Rien n'est totalement naturel mais rien n'est totalement artificiel en Camargue. C'est au mas du Pont de Rousty que le musée, vitrine du territoire, est installé en 1978. Un projet de rénovation et d'extension est lancé à la suite des inondations de 1993 et 1994. Ce projet se concrétise vingt ans plus tard. Rénovée en 2013 dans une logique de développement durable, la bergerie, sous sa charpente d'origine, est alors dédiée au musée, proposant une immersion dans la Camargue d’hier et d’aujourd’hui. En 2019 sont inaugurés le nouvel accueil ainsi que l'extension du musée destinée aux expositions temporaires.
