Le musée a été refondé en 1903, grâce à l'initiative du sénateur-maire Signard et de la commission musée très active dans la seconde moitié du XIXe siècle, et installé dans l'ancien château royal acquis par la Ville de Gray en 1901 au décès du dernier propriétaire privé. Un premier musée avait ouvert ses portes dans les salons de l'hôtel de ville et de son escalier d'honneur au milieu du XIXe siècle. Faute de place, nombre de collections étaient en caisses. Ce premier musée était associé à un musée de sciences naturelles dont les collections ont été acquises en 1846. Des œuvres d'art sont achetées directement auprès des artistes et au Salon entre 1890 et 1914, pour un montant de 140.000 F. Ouvert au public en 1903 et inauguré en 1905, le musée est réaménagé entre 1906 et 1913 grâce au concours d'une loterie nationale en sa faveur. Il prend en 1913 le nom de musée Baron Martin, en hommage à cet homme politique et historien de Napoléon. Réorganisé en 1954 et complété en 1973 par l'ouverture de la partie médiévale du château où sont installées les collections archéologiques. De nombreux dons et legs viennent enrichir et conforter les collections depuis 130 ans (Edmond Pigalle, Jules Maciet, Georges Bihourd, Louis Jobard, famille Billardet, Albert Pomme de Mirimonde, Amis du musée et de la bibliothèque de Gray...).
