En 1998 est présenté à l'Assemblée départementale un premier document de programmation. Ce document, qui propose les grandes lignes du projet, est adopté à l'unanimité. Courant 2000, le projet est inscrit au contrat État-Région. Parallèlement est rédigé le « projet scientifique et culturel » qui donne les grandes lignes du musée, les moyens à mettre en œuvre et les objectifs à atteindre. Enfin un concours européen d'architecture est lancé. Commencé en septembre 2003, l'Historial de la Vendée ouvre ses portes au mois de juin 2006. La muséographie conçue par la Conservation des musées se veut très innovante, faite de grands décors architecturaux, de projections audiovisuelles, de jeux d'éclairage, de spectacles. Les œuvres exposées à l’Historial font partie d’un ensemble de près de 19.000 objets constituant les collections du Département de la Vendée.
